Do I take the aquarium plants out of the cups?

well that is a matter of preference. Due you have a sandy bottom to set them in? If you do take them out then they grow runners through the sand and create more plants. Which would lead to more maintenance and trimming, sand bed disturbance etc.. sometime leaving them in the cup is beneficial because it is easier to remove the plant and clip off the runners.
